If the women of the house are clean (not on their periods), can they light the lamp at the household deity’s shrine during Brahma Muhurtham (early morning) before taking a bath? 

If the lamp is kept inside the shrine along with the Perumal’s sacred vessels, you should not light it before bathing. If that is not the case, and you are clean as you mentioned, you may light it.
